Prototype 2 عنوانی است که پس از نسخه اول خود یعنی Prototype به بازار آمد و موفق شد تا بسیاری از ضعف های موجود در نسخه قبلی خود را تا حد قابل قبولی بهبود ببخشید و بیشتر از پیش به علاقه مندان خود بیافزاید. داستان بازی نیز هم چون نسخه اول بازی است. داستان اصلی بازی درباره ویروسی است که شهر را آلوده کرده و جان بسیاری را گرفته است. اما در این نسخه بر خلاف نسخه اول دیگر قهرمان داستان الکس مرسر نیست بلکه به نظر می رسد او به جای جلوگیری از گسترش ویرویس سعی بر گسترش هرچه بیشتر آن دارد تا افراد بیشتری را مبتلا کند. در این بین شخصی به نام جیمز هلر که شخصیت اصلی بازی نیز است از راه می رسد. او پس از اتمام ماموریت خود در عراق به شهر خود باز می گردد و متوجه می شود که خانواده او به وسیله این ویروس کشته شده اند. خود او نیز پس از مدتی به این ویروس آلوده می شود اما به جای کشته شدن به قدرت های بسیار دست می یابد. از این رو تصمیم می گیرد از گسترش این ویروس جلوگیری کند و انتقام خانواده خود را نیز بگیرد.
